Just because the hardheads know does not mean they will patrol it. :D
As I see it we are talking about some alternative way to get from A to B and not about a hideout anyway.
I suggest to make it open for both good and evil characters as good characters may want to walk unobserved as well sometimes and a evil only access will also get mixed groups/parties into trouble.

I think it's a good way to mix two ideas together and make it a platform to help villains get connected. "Sewer entrance: connecting people!". Do-gooders have absolutely no reason to have actual secret entrances. Only proper reason they may have for wanting to walk unobserved is just to catch the evil guys really. Unless someone really wants to randomly become a batman, the masked billionaire vigilante. :P
Besides primary reason for having a secret entrance is in the off-chance to avoid consequences. Which only one side has a chance in excess.
On my opinion the evil characters already have very little support behind them in comparison, this could be a simple and smooth step toward the direction of giving them something unique and different without really giving them power.
And if a do-gooder knows a villain only place, you'll be sure they'll be there. Hideouts work because people don't know about them, not because they're on the map marked as "Secret entrance". :P
